Probably Alexanders greatest strength was his logistic capability, notably his first invasion of Persia, where he went for many months withought stoping and still competing against armies far greater in numbers to his own. He was also good at judging his own odds in a sittuation, he often withdrew his forces when he didn't think he could achieve sound victory. His greatest weakness were his leadership capabilities. Although they were generally good, his troops were not particularily inspired by his presence (and it wasn't his homo-sexuality). Alexander was arrogant and very tempermental, he was also quite a coward as a person (not as a strategist). In the end, his troops deserted many times. Alexander often benifited from his Persian adversaries stupidity, as he himself knew quite a lot about their military drawbacks (having read much into Greek victories). In addition he gaines all of his basic genius from his father Philip of Macedon.
