No heat from 90UGFAU Lenox Furnace

I have a 2 yr old Lennox 90UGFAU-50-6 furnace. I am in the process of finishing my basement. In order to get some height in the basement, the air return pipe had to be re-fitted. I believe the elevation is 45 deg slanting up - 90 deg (short distance) - 180 deg. Once this design was established, I am heard water gushing noise in the pipe. The assembly was not sealed since I wanted to test for leaks and efficiency before the celing drywall is put up.

I raised the pipe towards the furnace thinking that the water will come out from the bottom drain pipe (not so wise to do). The water did come out but I heard something like a motor winding down. Since then, there is no heat. The fan comes on and I can feel the cold air blowing through the house. I even turned off the power supply to the furnace for 3-4 hours and tried again, but still the same. I believe the combustion blower becomes hot as well. ( i don't know if this is normal). Any suggestions as to where I should start to look for possible problem.
